Build me a research writing assistant called TezAtlas that helps people write theses, journal papers, literature reviews, and similar academic work without making up citations.

I want it to feel like a structured workflow, not a chat toy. The key idea is that the system should only let the AI write from real source files the user has added, so every claim and citation is anchored to material on disk. It should guide the user through clear phases like reading, outlining, drafting, revising, and final output, and block people from skipping important steps too early.

Please include two ways to work. One where the AI can suggest draft options the user can choose from, and one where the user writes everything and the AI only coaches. It should support importing papers, including scanned PDFs with OCR when needed, track notes and versions, and produce clean academic output with citations and PDF friendly export. If the repo already hints at a site and a CLI, keep both usable. Look up current docs online if you need to.
